There are a couple different problems here, and I think it's probably going to be counterproductive trying to repair what looks like a well and truly busted MSDE instance only to remove it during the upgrade. There are two very odd aspects of that log.  The GAC and TARGETDIR are both pointing to D:\, but the rest of the install is on C: Did you initially try to install the app at the root of D:\ for some reason?
